FTP Backup of Zen Cart
If i was to use a ftp program to copy all of my root folder would i then be able to transfer it to a different domain name?
or would i have to upload the install files, install zen cart then transfer the root folder files?

Yes, you can transfer it to a different domain name and/or host without running the install script, though you'll need to edit
/includes/configure.php and /admin/includes/configure.php by hand to reflect the changes in the environment.

You will also need to download/copy existing mysql database
of your current store.
