These are two essential pieces of open source software to communicate with your serer on a secure level.
WinSCP is a file manager that uses SSH to communicate with the server. http://winscp.net/eng/index.php PuTTY (It makes Windows useful ) uses SSH to give you a CLI to your server.http://www.chiark.greenend.org.uk/~s.../download.html You should note that the use of PuTTY is illegal in certain countries that implement Draconian anti-encryption laws.

Have you tried cygwin as you can mix windows and Linux commands from your desktop without changing between putty and command prompts?
